Morpheus said to neo that there was that the one was born in te matrix when it was first designed and that the oracle prophisised his return.
Humans are not born in the matrix, programs are. I think that neos mind is controlled by a program, the program of the one.
The program needs a Human body inorder to live in the real world as well as the matrx. (smiths program also  overwrites bains mind in revolutions).
This would explain why neo ends up @ the station with the little girl without being plugged in. The path of the one was supposed to end by neo choosing the door that rebuilds zion and the matrix, but he never chose that door. As far as the matrix is concerned, the program is no longer needed, so it is sent to that station, like the little girl was, thie indian said that this was the place form programs that have no use and that his little girls program had no use).
This would also explain how end of the first matrix is the end of all, noes program live on in the matrix, but his body is dead in the real world.
