1. The reason why the system crashes in the first episode of the matrix is because neo is calling or contacting the matrix while being inside the matrix.  The system fails simply because neo is using up the same line.  Its like calling yourself at your own very house on the same line. Thus, a system failure occurs.

2.  The package delivered by bain and Roy Jones jr. was a message from the oracle.  the Message was simply downloaded in the computer chip.  It is similar to a floppy disc or a cd rom.  The message is not the disc but what's downloaded from the disc.
