I think that the final scene of this season would have been a good place to end the show's run, and make the transition to a movie franchise ala ST:TNG.
Then again, I like Dogget and his new partner (and I'm not talking about the accounting chick from the lizard-guy episode). They have good chemistry and I think it could do the show some good to find a new angle to approach things from.
HOWEVER, the thought of Scully returning for another season sans-Mulder really irks me. Mulder should appear in at least the first two episodes of season nine. That way when the transition is established we all aren't sitting on our butts, scratching our heads, going "Huh?"
I can only see two ways to complete the transition to a Mulder-free X-Files:
1) Mulder and Scully go into hiding to protect the child and proceed to get the groove on, giving the audience the sappy-happy ending they may or may not want. Then, Dogget and what's-her-name can go about their investigations without a breast-feeding third wheel. I absolutely hate this scenario and if anything remotely similar to this occurs I will be forced to reconsider my concepts of good and evil.
2) MULDER DIES (my personal favorite). Yes, it sucks as far as happy endings go, and pretty much screws Duchovny's chance at EVER appearing in another X-Files flick, but if he isn't man enough to stick it out one more season and give us all some proper closure, then he doesn't deserve that big fat movie paycheck. Robert Patrick has done a helluva job, being one of the most hated men in the X-Files universe, and if anybody should get that next movie, he should. It only seems fair.
Besides, Mulder's motivation through the series' run has been far too strong for far too long for him to just walk away. Granted, being dissected alive by aliens and living to tell about it may make a man re-evaluate his situation. But I think Mulder would be more motivated than ever.
Then, Scully could become a peripheral character and the plot line established with her pregnancy would come into play during the mythology episodes. During the rest of the show's run, she could be sort of a mentor. Just imagine a teary-eyed Scully on the phone as Dogget asks her opinion on a case. A bittersweet smile would crawl across her face as a tear streaks down her cheek and then she begins: "If Mulder were here...."
